Andres Iniesta opened the scoring for Barcelona just eight minutes in at the Camp Nou, collecting a Dani Alves cross before slotting the ball past Malaga goalkeeper Sergio Asenjo and into the net.
Lionel Messi set up striker David Villa to score their second ten minutes later.
Duda pulled a goal back for Malaga with an expertly-taken free kick in the 68th minute, but the Catalans responded quickly through Villa.
Malaga had more possession in the second half, but their efforts were of no avail after Duda's free-kick.
Barcelona, however, raised its level again, and Villa latched onto a Xavi pass to notch up his second of the night.
